As far as I was aware, modded eboots don't work on HEN (needs a DEX/CEX CFW like Rebug) so things like the intro skip patch, randomized music, mod.cpk loading etc. probably won't work. Someone in another thread reports that it does work, though, so maybe it's worth a shot.

Mods without custom eboot
If you can FTP into the game's USRDIR folder, you can still technically install file mods by overwriting ps3.cpk. I recommend merging the contents of ps3.cpk into the data.cpk and then using ps3.cpk as if it's a mod.cpk from that point on, just so you don't have to rebuild and transfer several GB every time you change a mod.
The current best way of combining them is:
1. Transfer them to PC and extract both with CriPakGUI
2. Merge the extracted folders and use the new folder as input in Cripackedfilemaker.
3. Name the new cpk data.cpk and transfer it back, replacing the original data.cpk.
4. From there, any mod.cpk files built with the Mod Compendium can just be renamed to ps3.cpk and transferred back to the PS3 as well.
