P5 Aemulus Package Manager not working but Mod Compendium Working Just Fine

Whenever I use Aemulus it shows that the mod.cpk file is being modified but none of the mods load, but when I use mod compendium with the same output directory it works just fine. One of my mods needs the community patches softlock fix which isn't compatible with Mod Compendium so advice would be nice. And I am using the mod cpk support patch.
