The Bones aren't aligned with the new meshes.

do I need to keep the old meshes?
I already added the old bones to the new meshes by adding a skin modifier.

No you don't need the old mesh. Also the bones won't automatically align with the new mesh, you need to scale the mesh so it fits with the bones before you add the bones to the mesh with the skin modifier.
